This is a whole new method.  Instructions for Meshtool and Milkshape are quite different.

When we use Milkshape, we no longer export the object file from simPE.  Instead we extract GMDC files (5gd extension), and we use those inside Milkshape to get object files for poser.

There is no magic button to delete all the magnets, you have to select each one, and hit the delete key.

The problem is Meshtool, it doesn't always recognize *.obj files coming from Poser correctly, and the bones don't get assigned properly.  Milkshape is a much better tool.  You don't have to do any centering or rotation.  You don't even have to delete the magnets from Poser, you can just export the object and import it into Milkshape.

Check in simPE, before you export the object, is the "Order" set to XYZ?

I had the same problems with the magnets, before I started using Milkshape.  It's how your mesh is centered.  It should be standing on top of the floor grid.  To correct this, after importing your mesh, before doing any rotation, go to the menu under Window and select Joint Editor.  On the Joint Editor panel, under Center Point, set the X, Y, & Z values to 0 (zero).  Then you can rotate your mesh and apply the magnets.
