In your download folder, can you make other folders in it and the mod/custom content still work ?
like folders for
Clothes,Furniture,Skintone etc.... ?

yes -  you cannot however do it in your Saved Sims folder.

I have up to about 5 or 6 subfolders (I'm sure you can do more, though).
(ex: Downloads>Buy>Furniture>Living Room>Couches>Modern)

If you only have the base game, you can't put clothing or accessories in subfolders.  If you have any EP before BV, anything can go in subfolders.  If you have BV or later, quite a few things have to be in Downloads or a folder off Downloads, but no deeper.

CEP always has to be right in Downloads.

i have seasons,ofb,uni,glamour and free time, will that be okay ?

I have all up to seasons except pets and I did create subfolders for the different sites and it works fine (no folders under those though).

I have every ep and sp and I have everything in three layers of subfolders and it gives no problems.
