Ok, I have a VERY weird problem. A few days ago I snagged me a new apartment from a European site. The lot loaded up perfectly when I opened it, with one slight issues...

The lower level of the darn thing is submerged in WATER!!! Well, not actually water, Sims can still walk around downstairs, but it's the whole point of it being blue. I've tried installing over and over again, and I still get the same problem. Any suggestions on how I remedy this?

Try placing the lot on higher ground.  Where you have it currently sets close the the water table, so any building below street level will become flooded.  Use the cheats to raise an area at the neighborhood screen if there is no higher ground available.
