When creating your pet, go to the third option (I think, archetype and modifiers), and there will be an option for eyes. At the top of the eyes window, there will be an option to change the pet's eye colors. To the left of the colors, there is an option to change either both eyes, the left eye, or the right eye. Select the left eye, and choose the color you want for the left eye. Do the same for the right eye.
