Nope, all meshes have to fit the Maxis skeleton, so the height has to stay the same.  The stretchskeleton cheat is the only way to alter their height from the default.

You can permanently alter the height of a Sim using SimPE.

Ah yep there's that too, which does the same thing as stretchskeleton, but it makes it permanent within the particular sim.

Is there any in-game mod for changing sim's height?

Not a mod, just the stretchskeleton cheat, but it's only temporary until you exit the game.  To make the change permanent you have to edit the sim in SimPE.  There is more information over at MTS2.

I'm sorry, I know this is really off topic (Tongue) ...

Could you make a mesh where the shoulders were slightly higher than usual, where the neck part was compressed just slightly, as long as the vertexes around the edge of the neck did not move?  Or would it mess up animations or something nasty like that?
(And no, not *you* specifically, *you* as in "is it possible".)

Nope, not possible... again, the mesh has to fit the standard Maxis skeleton, so all the body parts have to have the same overall positions and proportions, so we can't alter things like neck length or shoulder position, or the animations would look really bizarre since the joints would be in the standard fixed positions, regardless of where that was in the mesh.

Well there's a few chubby girl and teen meshes if you search for them.  Either here or on MTS.  Not terribly impressive or natural though. Basically inflating the standard maxis skeleton and making them wider all around.  Works better in Adult skeletons.

Well yes, those meshes do alter the shape is what I'm saying. These aren't changing the skeleton or just the feet or hands. But the thin or chubby meshes can alter the torso shape in or outwards.
